Linux should have no problem with the new hardware.

Windows, however, tends to choke big time when it sees a whole new mobo.

I say go ahead with the Linux boot and watch the messages (if you miss
something, log in and type dmesg) for anything unusual.  I'm sure it'll
be OK.

With windows, make sure you have the drivers all ready and fire it up in
safe mode.  I would remove all the old stuff and then reboot into normal
mode.

You might want to back up the windows partition while in Linux (man tar
for more info).
