I may not be much help since I've never seen a problem exactly like 
that.  The few Win98 machines we have here seem to run okay with Samba.

I did see one other strange problem with large files that took awhile
to figure out.  Programs slowed down to a crawl, and it only happened
on one brand of PC and not on other PC brands.  All PC's were running
Win95 at the time, and it took us weeks to figure out what was causing
it.  The problem turned out to be in the virus protection software that
came preinstalled on the PC's.  One PC manufacturer (the slow one) had 
the virus protection set to scan ALL files, and the others had it set 
to only scan executable files.  After switching the slow PC's to only
scan executables, the problem went away.

I don't know if that has anything to do with your problem, but it might
be worth a look.  (FWIW)
